The only static colors were Mega Man's face and outline, so they made the face its own sprite so they could get around the color number limitation, and had all of his armor be a different sprite so they could animate it and swap it's color pallet without messing with the face. They achieved the color swap by just having the color pallet associated with the armor sprite change, like they would do for fire Mario in the original Super Mario Bros.
